I've found out that my flexibility is truly lacking, therefore limiting me in the squat as I'm getting really hard time holding my arch at the bottom.

Yesterday's workout I was stretching prior to squats and found out I'm doing better. as far as I know, stretching prior to workouts will reduce strength, question is how would you act in my situation?
went through the Squat RX#1 and understood what I should do, I plan doing some of the stuff in the end of my workouts.

what about stretching in off days? would it limit recovery?

Stretching and foam rolling is going to help your recovery.

Stretching on off days shouldn't hurt your recovery unless you are going gangbusters on it.
