What's it mean when nutrition facts say this?

It means that the protein source in question lacks (or most accurately has little or trace amounts of) at least one of the essential aminoacids. It doesn't mean it's completely useless but keep in mind that your body is always going to be limited by the least abundant of the EAA's.

Yeah. "not a complete source of protein" would pertain to vegetable sources of protein. You can compensate by pairing up two foods with different incomplete proteins, like beans and rice.
