When I do the clean, and when it's resting on my shoulder my wrist or wrist tendon.. whatever it's called, hurts.

Yes, it's getting overstretched. You need to pratice regularly to be able to do it comfortably.

Ok I tried it, one big problem... Now it's the other side of my right hand that hurts when I bend it, hurts a lot.

You maybe pushing the stretch to far. Keep in mind that you do not actively bend the wrist that much in normal day life. Like hamstrings and all other parts you have to warm up to it.

Things like curls and other body building style lifting can really tighten the tendons in the wrists.

You might just want to hold the bar on the shoulders and use the weight to slowly stretch out.

If you have done damage it can take a couple of weeks to go away. If it hurts take it easy. Let pain be your guide.
