EDIT: Well since I've gotten 2 conflicting responses I guess I'll rephrase the question to hopefully get a clearer answer: Will I gain strength and mass faster by adding a 3rd set to bench, squats and deadlifts as opposed to only doing 2 as WBB#1 has?

You're going to progress as fast as your body will let you progress and there's not much you can do to speed up the process. Have patience.

it would be perfectly fine to do, it sure as hell isnt going to hurt you if thats what youre asking (unless you have ****ty form, in which case dont do it!)
heh, no one can answer that one for you. just do a 3rd set, its not going to make you weaker or smaller.
